Ok, so I am trying to connect two networks over the internet using bridge:

Site one: (behind firewall, firewall forwards port 1236 to 192.168.0.6)
  <BridgeConfiguration>
    <internalservicebinding ip="192.168.0.6" port="1235" />
    <externalservicebinding ip="192.168.0.6" port="1236" />
    <channelbinding ip="224.10.11.12" mport="9998" sport="9997" />
    <targets>
      <add ip="69.66.29.XXX" port="1236" />
    </targets>
  </BridgeConfiguration>

Site Two: (behind firewall, firewall forwards port 1236 to 192.168.1.4)
<BridgeConfiguration>
<internalservicebinding ip="192.168.1.4" port="1235" />
<externalservicebinding ip="192.168.1.4" port="1236" />
<channelbinding ip="224.10.11.12" mport="9998" sport="9997" />
<targets>
<add ip="69.66.29.XXX" port="1236" />
</targets>
</BridgeConfiguration>

Squiggle works on each site fine locally, but the will not talk over the internet to each other?

Me too. Problem trying to connect two subnets behind two NAT routers. I think possibly it could work with a tunneled connection, or perhaps it would work if you had a PC based gateway...maybe.
